Introduction


The Filter feature in IGB can be used to hide or show annotations based on their attributes, such as reads with or without gaps.

For example, the images below show an unfiltered BAM file that is then filtered to only show reads with gaps.

To replicate these images in IGB:

  1. Open the Arabidopsis thaliana genome (A_thaliana_Jun_2009).
  2. Navigate to Chr1:2,403,941-2,406,038
  3. In the Available Data box within the Data Access tab:
    1. Under IGB Quickload
      1. Unselect Araport
      2. Select TAIR 10 All
    2. Under RNA-Seq
      1. Select Cold SRP029896 > Reads > Cold treatment alignments
  4. Click Load Data.
  5. Click Load Sequence.
  6. Right-click on the Cold treatment alignments track label
    1. Select Set Stack Height...
    2. Enter 20 and click OK.
  7. Right-click on the Cold treatment alignments track label
    1. Select Filter...
    2. Click Add.
    3. In the Add filter menu:
      1. Select Reads with gaps.
      2. Click OK.
    4. Click OK.
